We have flown primarily with Southwest airlines in the past and have utilized the resort airline service. My question: we booked a round trip flight thru the Southwest web site but the flight is operated by Air Tran. My assumption is that we CANNOT use this service on our departure day. Is this correct? Has anyone experienced this?

according to the Disney website under airline services if you are working with magical express then yes you can check your bags in with air tran

The flight must be domestic and departing from Orlando International Airport on one of the following airlines:
