Our flight into Orlando arrives after midnight so we are wondering if Magical Express stops at a certain time.

No problem. Runs 24/7. The only thing you need to keep in mind is that you'll need to stop at the carousel and pick up your checked luggage. Luggage delivery stops at 10 p.m.
