multiple rooms and on-line check-in

I did the online and I cannot access the second room for check-in. It was listed directly below the first and may be linked already.
Any one had experience with this?

How did you book your trip?
We travel with another family, booking separate rooms, and separate billing, so its actually two different reservations. The first time we did online check in, it wouldn't allow my friend to do his-but when we got to the resort they had placed his reservation with ours at the desk ( possibly because we had connecting rooms ), on our last trip we both were able to check in online sparately. ( we had two non connected rooms ).
Now that I wrote that, I don't know if it helps you. I would simply make a phone call to check.

Thanks, My travel agent had a clue. I was using the WDW resort site. There is a specific check in site that starts with the confirmation number and that worked.
