I will be arriving well before the afternoon check-in time on my next trip. My question is: if I do on-line check in before I arrive, can I still pick up my room key/ park passes at 9a.m. and hit the parks until I am ready to get into my room that evening?

Yes, this shouldn't be a problem. Your room number probably won't be given to you at that time, but they will tell you to check back at a certain time for your room and you're good to go to parks.
