Don't know. I've heard mixed things. Some folks have felt they were sorta locked into the room before they arrived when using on-line check-in. Others have reprorted they got exactly what they wanted.
Personally, I've never used the system to check-in early.

On-line may work better for you as you're not getting there till 4pm or perhaps later and the chance that the room you want being available when get there is not as high. I always like checking in "live" but we get there really early usually 8 or 9am on our check-in day and we've gotten our 1st choice room around 90% of the time and the two times we didn't we got our 2nd choice once and we were upgraded to a concierge level / deluxe room the other. It does have a lot to do with what time of the year you go also. High volume times will give you less of a chance to receive that room just due to the number of families checking in and out on the specific day your checking in. I would suggest calling WDW about 2 to 3 weeks before your arrival day and confirm that your room request is in the notes. Your reservations are not transferred to your resort until 8 to 10 days before.
