Are the stops at Frontierland, Toontown and the front of Main Street the only stops on the train?

Yes, those are the three stops for the Walt Disney World Railroad. At this moment in time though only 2 are in operation as Toontown is closed for the Fantasyland Refurb. I'm led to believe the first part of the Fantasyand Expansion opens soon though and this will include Toontown's old staion.

It only really needs those 3 stops, the full journey is only about 20 minutes (I think) and so you do have stops fairly often and can get to answer part of the park easily from one of the stops. Each land that doesn't have a station is directly adjacent to one that does.

Main Street Station - Main Street USA and prk entrance.

Frontierland Station - Frontierland, Adventureland, Liberty Square.

Toontown Station - Mickey's Toontown Fair, Fantasyland, Tomorrowland.
